I do believe that before we proceed any further, we lay down some expectations of where I see the story is heading.
First, I do plan to expand on the world-building, but the story where Dragonriver left off did not leave much room before the sex scenes. I will talk more about it when the characters have some downtime.
Second, this story will have twisted and warped love. If you're here to see a villain redeemed and have sweet bubbly love, sorry, you're in the wrong neighbourhood. There might be some lovey-dovey, but that's the minority, mostly with Miyu and maybe late-game interactions. Right now and for the foreseeable future there will be a lot of unwilling participation.
Third, Yui is a sexually imaginative girl, she has many fantasies and fetishes (And so do I😇). I'll set up a poll to see what actions you're comfortable with Yui doing. I'm just getting the general feel, doesn't mean I'll act on the data.

Honestly in the original story I would see magica working with Yui to deal with the other witch bit*hes. Yui simply because they would mess with her toys/girls and the girls out of the goodness of their heart.
Yui would still mess and eventually corrupt all the girls so much that they would all willingly give Yui their virginity, he hinted at it by using their aholes and not doing anything inreversable. As well as making some of her monsters capable of walking in the open doing groseries and stuff like that.
I would not distinctly say Yui is a hero or villain. She just want her sadistic desires to be expressed towards her toys.
Yes, I would place her as a chaotic neutral. Just 'helping' those that she likes in her own way.
@L0lI_G0D Also as mentioned in the comments of the other version. Since magica wants artifacts that she can create. They might trade a date with one of the magical girls for one. Trapping the toys between a rock and a hard place.
Besides I can inmagine that Yui would not like anyone else looking lustfully at the Magic girls naked form. So you might want to reconsider doing any exhibitionism at all. Maybe some very embarasing cloths like the costums they are wearing rn. But I do not thing Yui would allow for much more with her shown possesiveness.
@HAIL_THE_RAT_GOD that’s where you are wrong, give them invisibility magic, since it would only be magic girls or witches or the little fluffy things that would see, but you still get the full range of excitement of being nude outside in places that can see you when they can’t actually see you
@Jessy I like that idea. Or What about Yui makes armor and clothing artifacts that she can see through, together with all her other toys. And of course she can use that clothing and armor to arouse them as well in various ways.

@Jessy While I have you here, I do not think that any of the four main magical girls or miyu would fit as a propper trained pet. I would think that roll should go to people like Envy and Hate (I am not sure about that other one). Those should bebroken down and (ab)used as pets and decorations.

I would say Yui is firmly evil, she simply isn't an enemy of the world kind of evil so she can (and - in a desperate war for survival against magical aliens - should) be worked with
