So right now it's close to 1 am and I am really sleepy. Anyway, I was thinking of an outline for the next world(or next fic depending on the situation) and I thought about those three.
This isn't really a pool. Just a place for discussion and hearing your opinion on those three cases. Just understand that when he goes to the next world. He must discard either Blood or Hirashin. (This is just an option. Nothing is decided yet. Perhaps I will decide to not make him discard anything.)

NARUTO:
Time-line: During Kakashi or Minato generation.
Power: Discard Hirashin but get blessing of the sun(Escanor) or discard blood manipulation and get blessing of the sun.

FAIRY TAIL
Time-line: More or less Canon time.
Power: Discard either blood manipulation or Hirashin and Get Magia Eurbea(Evangeline)

BLEACH
Time-line: Hundreds of years before Canon. Same age generation as Rukia.
Power: Discard everything and get three Zanpakuto. Each Soul will be one of his three personalities.

In my opinion, taking all the powers from him would be... counter productive, if that makes sense. It'd ruin the sense of progression even if he traded all his powers, because an increase in strength wouldn't immediately be obvious with a new power set, and how strong they are is the easiest way to witness progression, so I would never advocate taking all the powers.
Unless, of course, it was temporary, and served as a moment of character growth, like when he couldn't teleport, and everything was about to explode, but on a bigger scale.
Although, I don't like the idea of taking ANY of his powers, really. Although the MC definitely has his own personality, his powers are part of who he is, too. From his thinking, to his habits - placing tons of marks for hiraishin everytime he's in a new place. His alternative personalities are linked to his blood manipulation powers - without those powers his body wouldn't have been able to take enough punishment to require those personalities to form.
Not to mention his view of danger will be massively skewed if he loses his blood manipulation. Living his entire free life with that massive healing factor would've made him go beyond reliance and into expectance with it. If a wound is slowly stitching itself back together, a normal person would be like "how is this miracle happening?" But Kuroha would be more like "what the hell is wrong with me, it's healing so slowly!?"
Most importantly, though, it would take away from all the effort the MC has put into getting stronger, and learning how to use his powers better, and finally get closer to, if not eventually on par with the strengths of his other personalities.
How much determination? How much time spent? How much much pain endured? Just thrown away for a new power.
Then again, there could be a power scaling issue, but don't forget, changing the MC's power isn't the only option. You can change the world they go to. You don't need to follow the original work exactly. You could have everything play out pretty much the same, but you could give a general boost to the world.
For instance, perhaps a certain world suppresses his teleportation ability, so it's massively reduced in power, only able to be used in proximity, and/or add a cooldown that gets longer depending on the distance. Or just increase everyone's strength in the world to make it more dangerous for MC.
As for which world to go to, I think Bleach would be pretty cool, though that world is pretty high up on the power scaling, so I'm not sure where you could go after that. Bleach has some pretty good waifus, Nel and Tier for the Arrancar, which is a good segue...
If you do go with Bleach, I feel the MC would make a better Arrancar than a Shinigami. The Shinigami's zanpakuto is a reflection of themselves, and their power, and are separate sentient entities, whereas, for an Arrancar, their Zanpakuto contains the sealed full extent of their power. His other personalities are kind of like other beings, but really they're just a part of the MC, and represent his full power.
All in all, though, I think MC being an Arrancar in the Bleach world would be the most interesting next step. He could keep all his powers in much much weaker forms, but when he wields his zanpakuto, they show themselves, have Madness represent blood manipulation, and Slayer the Hiraishin, while Ruler (was that his name?) can be something new, and it'll keep us guessing until he uses it. Not to mention, Arrancar already have regeneration abilities, so it would make sense, and it would be cool to see the cerro added to his capabilities. Maybe he could find a path to travel from Hueco Mundo to the Human World and soul Society, and try to disguise himself somehow, his zanpakuto being his alternate personalities would appear to be like the shinigami's separate entity zanpakuto's, because, if I remember correctly, the Arrancar don't have spirits in their zanpakuto. So that could help him try to pass for a shinigami if he goes to the soul society (though that researcher dude would probably be able to tell he was an Arrancar, and perhaps the captain dude, and maybe a few others, it's been a while since I've read/ watched Bleach)
TL;DR I'm sorry for such a long comment, I just really like this story, and wanted to leave my opinions in hope that they could help, and to show my appreciation. Also, Bleach, Arrancar, please don't completely take away any powers of his.

well i think that you should remember about the harem since it is important part for kuroha and us readers what will happen with the girls after he goes to new world. i think there are a few options but most common would be to take them with him or leave them behind, more unique would be to for kuroha to make some sort of deal where they will apear only after he gets to certain power level. (sorry for bad English)
I think if the next world was fairy tail I would be interesting to see how a quirk is effected by magic. Because any magic draining spell or something like that won't work.
As has been said before, there is a certain saturation of Naruto fanfics. I would say it would be nice to use Fairy Tail, it is a vast world of possibilities. If he had to lose a power would say that should be Hiraishin, after all he was created to be only a support, and would say that it might be interesting to make him win a blood type slayer magic, after all if there is time slayer magic ( I think it appears near the end '-') why not blood? English is not my native language, so sorry for the mistakes ...

There's a bit too much of a saturation of Naruto world fics... so, I'd say either of the other two
For the three choices, I'd be more inclined to read a Fairy Tail Story since I prefer this world and the progression of enemies would be favorable for a rapid increase in strength (considering most of canon happens in a year/a year and a half not counting the 7-year gap).
Furthermore, I have a suggestion for the character to keep his powers yet discard them so that he can have a fresh start and develop new ones:
If you make it so that old powers are sealed and forgotten, the MC wouldn't realize his old abilities and develop new, current world related ones? In case of a pinch, such as mental break or character death affecting him massively... New Kuroha would unleash his past selves, allowing a temporary complete retrieval of his experiences from his soul.
I mean picture this: Main Waifu X temporarily (or permanently if you feel ruthless
) dies, a crack in this life's persona appears. He now wants more than anything to destroy what's in front of him. *At any cost* He accepts the deal of the voice, his voice, in his head. A 5-minute powerup in exchange for a month of weakness and a part of his memories. He agrees regardless. The Super powerup scene ensues. You get a canonical fight with The *True* Kuroha, a dimensional being as the protagonist.
Anyway, just some ideas I thought of. I'm curious about what you'll decide to do.

Hmmm i Can understand the "take the power from protagonist" part since you don't want an op character with the hard work and suffering stuff(even though I really wanna see kuroha in bleach with 3 zanpakutu and still with his quirks)
So how about this for every new dimension travel he awakes parts of his past lives memories and keeps his old powers in dormant stat until he fully remembers everything?

i would like to see the bleach world, but i think him losing all his current power would damage the story, why not insted make his 2 current power have to manifest as 2 diferent zanpakuto and give him a new one. If you dont want him to start to stong you can have him start with the new power and seal, obstuct or weaken somehow his old power because the world tranference. Also thank for the story and i would continue to read it no mather the world.
he could, at the start not have any power and only awake a new one, but not fully like ichigo with reason that his old powers are sealed/sleeping and he needs to become stronger to get new power (like with bankai). it would also serve as getting used to new power and rules arc.
The Bleach one sounds interesting, but yea 3 zanpakto's is very odd since the only person with more than one came in a pair to Shunsui and even then most just speculate that he just poured in his reiatsu in his zanpakto and just one day the other blade just popped out making it a pair
